Automatic transcription start site annotation:
In recent years high-throughput sequencing methods have been developed and are suitable to detect transcripts of a cell. One already successfully applied experimental approach (see for instance our publications Schmidtke et al. 2011 and Sharma et al. 2010 below) is differential RNA sequencing (dRNAseq). This approach has been developed to identify transcription start sites (TSS) of genes and operons. Given a dRNAseq data set we developed a computational method to automatically detect statistically significant TSS along the genome (for details see Schmidtke et al. 2011).

A prototype has been implemented in Perl and was applied to one data set. To be applicable for large-scale analysis it needs to be ported to C, C++ or an equivalent programming language. When ported, the approach has to be evaluated and compared with other methods. Hence the student has to re-implement the algorithm and subsequently deal with real world data sets.
